2-5 no limit game. I pre flop button raised 35 with pocket sixes two callers. The flop comes 10 6 9 two spades the 2 guys checked I bet 65 guy to my left min raised next guy folds I call. The turn is a blank no straight or flush guy bets 325 I call the River is a 2 spades guy goes all in my last 500. I folded but thinking deep I think he was protecting 9s and 10s but he could've been betting the flush all the way. Think I should've called!

You should have called based on the way you played it. Best play should have been to reraise on the flop and be all in on the turn. (if not all in on the flop)
i think, after the flop you should've re raised. You calling his min bet informed him you might have a pair so he bet for equity after the turn. If you re raised him then all-in, he likely folds. He overbet on the river to protect his hand.
